Basically all the files that are in the system directories got deleted (the folder layout is still there though).
The usb/ directory is unaffected (that directory contains the files that are in your "phone memory").
I don't know how the lighteffects got back.
I had the exact same problem when I wanted to flash my K800 to W660 by flashing the Main part only. The phone wouldn't turn on (WSOD), and tools like far manager couldn't access it. I had to flash again K810's main to make the phone turn on again, and when I turned it on, I had the problem you described above. Unfortunately, I lost my java apps
I fixed the problem by a full reflash.
I don't know why this happened to you though. Looks like your only choice is to do a full reflash...
