I think there's multiple reasons for Sony not making an Xperia Nexus
1- No Sony Experience : Pure Android Experience is not accepted with Xperia branding, there's a possibility thought of making a non-Xperia nexus, like Sony Nexus... but personally I see Xperia experience can be applied to building quality also...
2- Sale at the cost of making, Google support the phone from the software side, so there's no worry from Sony then to spend more on updating the phone, but this also mean lower sale price, Sony almost will have to sell the phone with no margin at all or with small margin
3- Google restriction from hardware perspective : While Sony doesn't see a problem dropping the microSD or putting it again from design and cost perspective.. Google doesn't want microSD at all... While I can see some logic with Google for this but it has it's limitations also... Sony will have to make at least two versions with different internal storage options... and for the name of Sony, I think the best option will be 32GB and 64GB... 16GB without an microSD is low...
I agree with Google with their logic, but I don't agree forcing this logic on us, personally I the microSD is a must for 16GB internal storage and lower... and for some peoples even 32GB and lower
There's two options for Sony:
1- Making a high-end Nexus phone : this will make them adding more internal storage and can with this increase the price of the nexus above the mainstream version which could be done by any other maker...
For the experience side, they can start marketing the phone as a Sony Nexus device with optional Xperia Xperience Package, the last will just add Sony launcher and add-on apps...
2- Playing the Xperia S game : The Xperia S was popular enough to make Google think about giving it a Nexus treatment... Sony can make a high-end single phone for the whole year that is available globally, and corporate with the open source developers to make it the best... and also ask Google to add it the their Nexus treatment...

Every thing you said might be correct
However, there are some point I have to make it clear, Google is the one who subsidize the low price of the Nexus Devices not LG, Asus or SS. Asus's Q3 earning report prof that

So I don't think there will be a problem about price and cost for Sony to make such device
I do agree with you that Sony want to offer High-end and top quality device, that might be the reason why they haven't enter the Nexus program :
But in my opinion, the main reason is that Sony don't have enough time to execute such a plan (Nexus device) in just a short time. They just acquired all SE stakes from Ericson, relocating their headquarter, moving staffs etc in a SINGLE year. With so many tasks they have to do this year, there won't be enough time for them to do a Nexus device. Sony is a High quality brand and they want to give their customers the best quality devices. Right now, their time and forces are spend on reestablishing the company, they can't pull their full forces to make good devices this year, that's why I have high hope that they will do outstanding jobs next year (hopefully a Nexus device)
Example for that is Motorola, when GG purchased Motorola last year, we all believed that there will be a Droid Nexus this year. But what do we have here?? no Nexus from Motorola
I think Motorola is at the same boat with Sony right now, they spent too much time on "catching up" the other parts of the "Mother" company (GG for Motorola's case). I think that is why they don't want to risk the brand name and reputation on building a "Haft-Heart" device this year
We might see something amazing next year from both of them
