As you can see above in the first picture the small holes on the back of the headphones are visible. In the second picture picture I have covered the two holes with the sponge cover provided with headphones. When I listen to songs in both the cases the sound is different. Can anyone tell me what those holes are for?
If you want to notice the difference in sound, listen to any song with the holes not covered like in the first picture and while listening cover the holes with your fingertip. You will notice a slight change in the sound.
Please forgive me if this is a stupid question or it has been asked before.

They have acoustic reasons, as you found out. The way the sound from the back of the speaker itself is guided in or out the 'case' determines how the soundwaves flow and thus how it will sound. If you take any speaker itself out of its case or cabinet, it will sound awful. The waves that come from the front and the back will interfere.
Especially for the lower ranges of the sound this is very important.

Dont cover it. If you cover it them it imply that you like echo sound which is what is actually happening. the real sound is that comes when the holes are open.
