Has anyone got a recommended software to Increase MP3 sound as i have used mp3 gain and the sound has gone lower?

when MP3gain reduced the volume, then clipping would occour if you increase it even further. That means heavy distortion.
What dB Parameter did you set to adapt volume? I use 92 dB, which ist about the max. you can do without clipping effects.
You can set it to 100 - try, then the volume will be increased, but the result might sound terrible.

I was told to leave it on default(89) as any thing higher could mess it up, also when i click on 'Track Analysis' the track gain number shows in minus which means it decreases the volume.
What does clipping means when there is a 'y' yes to it?

That means, that clipping will occour which would degrade sound quality. So after processing all tracks your mp3 are as loud as possible without clipping effect.
Yes - 89dB will be fine for sure. You can increase it to about 92 for 95% of all songs. Everything above does not make sense.

Try using Sony Sound Forge 8. It is not completely free software, but you can try it from the Sony's main web site. It can do all processing and modifying for your MP3 files. You can adjust the channels, change the bitrate, increase\\decrease volume and etc.
