The situation. I installed Lemmings and Oh No more Lemmings on my MS when I first got my P990i (Voda FW). They installed and ran fine. I've since updated the FW to the latest available and inserted my MS again. Since then The games dont show anywhere in the menu systems or in the uninstall menu.
However! If I go to install the games again I'm told they're already installed and do I wish to overwrite them. If I do so they still don't show.
anybody got an idea what to do? can I find the games and delete them manually from my MS?

The game should be saved somewere under D:\\system
Try to start up the application from there, and maybe the phone will understand that it exist
Tried to pull out and insert the MS again, when the phone is turned on?

Tried looking for the app file to launch it but cant find it. Think it's hidden in UIQ3.

Sure they aren't available under tools in the menu? It seems like all installed applications end up there... Use the menu (tap the title) to change categories. Apps on the MS will, however, forget their category if you remove the MS and then put it back again.
Anyway, you should always be able to uninstall through Menu > Tools > Control Panel > Other > Uninstall (not sure about the exact phrases since my phone ain't english, but something like that). The Uninstall app also has a separate tab for Phone or MS (just like the file manager) so make sure you choose the right one...
EDIT: I misread the post slightly, but some of the above info should still be usable, so I won't touch it.

Maybe it's because you had played the games and not making sure they were not running in the background when you removed the MS?
I have a P900 and I once removed my MS with programs that were installed on the MS still running and they were unable to run afterwards too even if they were still there - you know...?
I had to erase the programs (or was it maybe the whole MS...? - had a backup...) and install all over before they worked again.

I've tried to uninstall but they do not show. In fact they don't show up anywhere in the phone. I re-installed them and it said they were already installed. I overwrote every file regardless and they still don't show. Think my only options are to install to the phone itself or use a card reader and try find the files that way then remove them. It's an odd one.
