Hello and Welcome to Esato!
Firstly in the tools folder, tap on the drop down menu at the top and select "set folders" then click on the app and select where you want it to be placed!
Hope this helps,
Happy Organising!

I am trying to create a new folder under existing folder - such as Tools - but I did not find any way to do this. Is it possible? If I create a new folder then it is under main menu which is not my intention. Thanks.

You can't create subfolders in the main menu folders, neither in the existing folders (tools, multimedia, entertainment, etc.), nor in the ones you've created by yourself.
Subfolders are only supported in the file directory.

Thanks myth.71 for your reply.
I migrated from Pocket PC to P990 after the PPC touch screen was damaged second time within three years. PPC allows to arrange the menu in different folders and subfolders based on user's choice so that it is easier to access menu. I don't have that many applications in P990 but menus in Tools are already clogged.
