Is there anyway of removing the files that uninstalled software leaves behind?
I've recently done a reset on my phone and after inspecting a backup i made afterwards i found that the apps folder still contained the old files.
I'm using a p800.

You will have to remove the unused files & folders manually either from PC or using a filemanager on the phone. There's no program that will do that for you so far.

Don't suppose anyone knows which folders / files should be left alone do they?
