When you install a theme your background in the menu changes colour, can it be changed manually??

No - but you can very easily reopen the theme file in theme creator program (download it from this site: http://www.christersson.org/software_theme.asp )

and then change the color of the menu background there.

After doing this, just save the file - give it a new name - and voila !
