WAP over gprs usually means that your provider will allow you to surf on WAP sites, which might be limited to a selection of sites made by the provider (I think some users succeeded in surfing to regular html sites, but I'm not sure) and use mms, and that's it.
GPRS itself is in fact the type of connection. Wap over gprs is a limited form of that, usually a lot cheaper.
What exactly is offered in a complete GPRS package can differ from one provider to another, but usually you should be able to use your phone as a modem to connect your pc (laptop, pda, phone itself) to the internet, or make use of the e-mail client in your phone, connect to the network of your company, etc. It speaks for itself that the prices will be adapted to the type of business this service is useful for.
WAP over GPRS may be the application that creates at least a bit of revenue to save the 2.5 infrastructure from obsoletion.

GPRS is a fast data trasfer system (to be exact: general packet radio service). So it is just way to use WAP.
You can only use WAP by GSM DATA - as first WAP enabled phone did.
Of course you can use GPRS for email, MMS...
