if work is done to your phone by a qualified service technician, then the manufacturer can't void the warranty. Think of a computer. If you have a computer tech upgrade your RAM, the computer is still covered by warranty(unless the manufacturer can show the new RAM caused the fault). Of course the new RAM is covered by it's own warranty not by the original computer warranty.
A phone is no different.
If they saw an upgraded joystick on your hone, they probably just assumed it was installed by a phone repair store. They could have been bitchy about it and asked if you had done it yourself then refused to cover it, but obviously they could see that there was a legitimate problem unrelated to the new joystick.
