So am I right in saying that whether or not HID is availible depends on the firmware/stack that has been installed on the computer, regardless of the actual bluetooth dongle?

Therefore, if in 2004 there was no such thing as this profile, and I had a bt dongle made in 2004, if I installed a new 2006 stack which had the HID profile, my dongle would work with my phone as a remote?

In a way yes. The stack provides the type of profile but at the end of the day all the profiles are doing is using the bluetooth protocol to communicate with devices so to the dongle it is just the software stack requesting the function of the bluetooth radio.

A good example of this are the Dell Axim x51v PDA's. They recently got their AKU2 upgrade and this added A2DP (the profile that lets you listen to music in stereo over bluetooth headphones) to the profiles available on the PDA. Even though the devices were made before A2DP took off, the software update enabled the feature.
