Its all about having your iPod set for FireWire Disc Mode. If this is selected (See iPod Settings iTunes via 'Click iPod from the top of the playlist region, an iPod icon appears @ bottom Right of iTunes - to the left of the 3 buttons) If this is selected, the Disc needs to be connected and active, at all times, for obvious reasons, so the only way to unplug the iPod safely, is to eject the volume, then wait 10 secs or so for it 2 remove the dialog from the iPod. However if you don't need FireWire Disc mode, disable it (Same iPod prefs in iTunes) and leave it to Auto Update songs. Then when you plug in your iPod, iTunes will sync, but then eject the iPod manually, which leaves it charging, but not mounted to your computer. Thats probably what you are after, and it works REALLY nice.
