same problem with my p910i, especially with SE Desktop. I'm switching back to version 1.0.
Same problem myself, but it is such a minor thing I don't mind - especially with all the new functionality in 1.1 (and bugs in things like the popup task list now fixed too). Hardly a big deal to just puch the jog dial backwards to get back to SE Desktop.

Magic Launcher updated to v1.2. In v1.2:
- Infrared control added (this can be assigned to hotkeys or favorites)
- "Compact memory" function added (this can be used to "defragment" RAM and free unused memory blocks)
- "My phone" can be assigned to hotkey (hint: assign it to the Power button to get more control of your device)
- sort function (button "AZ") added in "Arrange apps" menu
- all lists are now scrollable up and down.

Still no solution for the loss of focus bug? Also the installer calls it version 1.02.

Sorry, what it is exactly the "focus bug"? If I uninstall Magic Launcher, system works exactly the same.

As an example, start the music player in FC mode. When you open the flip, the application list appears. The music player should stay in focus. Same thing with the SE desktop. It should appear when the flip is opened, but the app list pops up. It may be that ML is starting the app list on flip open, even though nothing is selected in preferences.

OK, I see. Yes, Audio player goes to the background with ML installed... Confirmed...
But SE Desktop never appears in the foreground on my phone (only after reboot, but not on flip opening).

Do you have P900 or P910 ?
With SE desktop (P910) appears always then opening flip, with vers. 1.0 of MagicLauncher same thing, SE Desktop always appears then opening flip but since vers. 1.1 of MagicLauncher, SE Desktop don't appears then opening flip, with ML 1.2 it's the same thing, SE Desktop don't appears ...
If you have a solution, y'r welcome !

Uninstalling Magiclauncher does result in SE Desktop working correctly for me too on the P910i. This assumes it was the last thing in focus before closing the flip. With ML installed, you do see the SE desktop briefly when the flip is opened, but then the app list pops up. I'm pretty sure it is the same as with other apps which lose focus with ML installed.
